Installing a floor

I have a 14ft deep V mirrocraft that I am planning on installing a floor in. I want the floor to be low for stability but I am unsure of what to level it off with. Do you go from the bottom of the seats as a starting point or do you use the bottom of the boat in the back as a starting point? Sorry if this has already been covered but I could not find an answer in the other threads.
 
in my boat i went low about 2 1/2 inches off the bottom and 2 pieced it i knew id be screwing things to the floor and i use 3 inch screws so it made sence
 
I did mine just higher than the ribs of the floor. It lays in there and isn't attached (mainly so I can clean/vacuum under it easily). I throw the battery on top of it while trailering just to make sure it doesn't blow out.
