What screws should I use ? Coat over them?

So I have ripped out and replaced all wood in my tracker v17 . I am now Tuff Coating because I get tire of pulling hooks out of carpet. The question is would it be best to screw down deck then coat over the screws? Or Coat it then screw it down leaving head of screw exposed? The hole I make will be sealed either way. I dont mind see stainless screw heads as they will be flush. Your 2 cents?
 
Id vote to leave them exposed. It'll be much easier to replace / remove the flooring panels that way.
 
Would be best to cut it, drill it, screw it down, then remove and coat it. Put the screws in last.

It's going to be a pain to line everything up that way, but all the holes will be sealed, and it'll make it easier to remove in the future.
