I'm going to put my batteries under the bow seat in my 14' Sea Nymph. Question, should I try to shim them up to level? The boat is not level when it's on the water or the trailer. Will one side of the plates get dry and damage the battery if I don't level it?

Sealed lead acid batteries are not as critical as vented type batteries are. Being on a boat you should be using sealed batteries. I would try and get them as level as possible just to make sure the plates are submerged. A few degrees off will not hurt them. With the boat and trailer movement the electrolite inside is going to slosh around. It will not slosh around if you are using gel cell batteries.

I probably would if the tilt is so bad it uncovers the corners of the plates. Also, be sure if you secure them from tipping over especially if you have aluminum seats (and shorting-out the battery).
