trailer bunks and rivets

Today my friend and I put 2x4 bunks on my jon boat trailer. The boat is an Alumacraft 1470 (riveted). I did not have the carpet for the bunks today, but I am planning on putting it on in a couple days. After we bolted the bunks on the trailer, I cranked the boat onto the trailer to see if it centered properly. I noticed that some of the rivets in the bottom of the boat are making contact with the bunks, and when I cranked the boat onto the trailer, a couple of the rivets gouged the 2x4s a little bit. Will carpeting the bunks pretty much take care of this, or do I still run the risk of the rivets leaking due to them making contact with the bunks? Thanks.

Maybe, but I think some of the rivets will still hit.
