Hey have a question about connecting 2x4 using joist hangars to my jon boat conversion. This is my first conversion, have laid out a design and decided to use 2x4's and 2x2's to frame, but not sure of the best way to make the connection between josit hangars and aluminum of boat.

I am not quite sure what you mean but you should only use aluminum or SS to attach to the aluminum hull of your boat. Joist hangers are galv steel and will cause problems if in contact with aluminum.

Ok no galvanized, what I am asking is for ideas on attaching the framing to the boat.

It may seem obvious but connecting to the ribs will avoid drilling any holes in the hull. Look at some of the photos on here that these guys have provided, some of them are very creative in laying out the framing. Just the weight of the deck and framing will tend to keep it down and steady too so you don't have to do a lot of fastening to the ribs. Don't forget the flotation.
