Installing inline fuses

I'm re-running all the wires in my boat to go under the floor, and hooking up a switch for the nav lights & an outlet to be mounted on the back of my bench seat, and thought I had better put in some fuses. This is prob. a stupid question, but I can't find an answer anywhere. Should the inline fuses & switch go on the positive or negative line? Or does it matter?

Also, when charging the battery, does it hurt to leave all your stuff hooked up or do you disconnect it?
 
Thanks, thats what I thought but I wanted to confirm because I've seen it both ways.
