I have a 17 foot Alumacraft V-16 with a 15 inch transom. According to the equation posted in link below, I will be adding a transom mount, I need a 30 inch shaft. The problem is Minn Kota only makes 30lb thrust in 30 inch shaft. I have been looking at Traxiss 55 lb variable speed but it is 36 inch shaft. Would this be too long ? I measured today and from the top of transom to water is only about 6 inches ! Suggestions welcome !

There is an adjustable collar on the shaft to raise and lower the depth of the lower unit. You'll just have a little more of the shaft sticking above the transom. So you have a 15" transom, add another 6" or so the lower unit will sit below the bottom of the hull, so that's 21". You will then have approx. 15" above the transom, which is not really that much.
