If I use spar urethane which is oil based on the plywood deck, can I then cover it with Tuff-coat covering that is water based?

I always sealed the plywood decks with epoxy resin and fiberglass cloth. That way I could paint whatever I wanted or glue down vinyl or carpet whatever my choice was for the application.

That's what I'd do - My guess is, you should use a primer between the two. I believe tuff-coat (which I used on my build) has a primer as well - I didn't use the primer, becuase I could scuff up the aluminum plenty enuough with a wire wheel on a drill.
Sidenote - I'd be a bit more patient with your questions being answered when asking for help before criticizing fellow forum members. It might turn away folks who actually have the answers you're looking for.

Polyester resin is useless by itself, it has to be used with fiberglass cloth or mat or it will crack and peel off over time (about a year or two), but you'll find that out later.
